Try applying the vertical layout individually per manager node instead of the whole chart at once, and reset any layout overrides on those branches where possible and keep us posted.

Thanks for posting in the Lucid Community! Lucidchart's vertical layout for org chart applies a vertical orientation to only the lowest level of employee boxes. All higher-level positions remain horizontally aligned.
