I'm unsure how to make direct report bubbles? Also once deciding to use direct report bubbles is it easy to switch them on and off in my org chart?

It sounds like you may have a conditional formatting rule in place which is calculating the number of direct reports and indicating it with that blue icon on the employee shape.
