One of my users recently left the company and he has lots of LucidChart Documents embedded into his Confluence pages. I would like to move his documents to a newly created Team Folder before removing his Lucidchart account but I am concerned that this will break the link with the Confluence Pages. Has anyone encounter this before? Any advice would be helpful.

The Confluence > Lucid connection is done at the account level, not on a user-by-user basis. This means that as long as your organizational Lucid account is connected to Confluence, the diagrams will display properly regardless of ownership changes within the account. So, moving documents to a Team Folder will not break this link.
